Hi,
I checked now xenomai if it could run on a AMD64 architecture but I
could only see patches for ppc, arm, i386 and ia64.
Is the AMD64 architecture not supported?

is it possible to have a Gentoo AMD64 running and use qemu to emulate
a 32-bit linux and test there the xenomai program?
Or is it possible that i have problems with the timer in such a case?

I don't know about qemu, but your AMD64 machine should be able to run Xenomai if you install the 32-bit version of Gentoo. I have two versions of Fedora Core 6 (x86_64 and i386) installed so I can run Xenomai on my AMD64 system.
