Sorry, I cannot reproduce the selection that your config file
contains:

CONFIG_NF_CONNTRACK=n
NETFILTER_XT_TARGET_CT=m

after make oldconfig is run. NETFILTER_XT_TARGET_CT already depends on
NF_CONNTRACK in our Kconfig, so I don't see what can be bad yet.
