Wasim,
Although this is not a site, I enjoy using the Nessus (www.nessus.org) 
to audit the security of my systems. It has a server component that runs 
on a linux box, and there are various different clients. The gtk client 
installed with the server is nice if you wish to run the client from 
linux. If you want to use a windows client I would suggest NessusWX. 
Using Nessus you can even automate the whole security scanning process 
and have it produce regular reports for you. I used to have it weekly 
download the latest plugins, run tests against all the servers, and then 
every week I had an updated security audit.

If you just want to see what ports your firewall is allowing then I 
suggest using nmap which you can get from another very good source of 
security related items, www.insecure.org

I think SAINT (www.wwdsi.com/saint) used to have online security checks 
with their webSAINT tool, but that was some time ago and it seems they 
charge for everything now.
