The configure script expects the source linux dir to be an unconfigured 
linux dir, the same you would use with the O option of Linux makefile, 
so I find it normal that the asm link is not copied.

The problem you have is that the linux dir of Xenomai is unconfigured, 
you should run make oldconfig at least to take into account a .config 
file. Then, the compilation should run fine. This is showed in the 
section 2.5 of README.INSTALL.
