I suggesting adding to your makefile a rule like

.gitignore: $(wildcard *.fig)
	(grep -ve \.pdf$ \.eps$ .gitignore;
	for i in $^; do echo $i; done | \
		sed -n 's/fig$/eps/p; s/eps$/pdf/p') > .gitignore.tmp
	mv .gitignore.tmp .gitignore
