This system works on some test machines, but on some Core 2 Duo 3 GHz systems with Intel Desktop Chipset ( Lenovo and HP ) the system freeze and/or produces strange console outputs ( only line feeds ) after a start of latency or clocktest.

Also not via serial console?

The latest x86 fix can be found in git:
http://git.denx.de/?p=ipipe-2.6.git;a=shortlog;h=refs/heads/ipipe-2.6.37-x86
ie. ipipe-2.6.37-x86 branch of git://git.denx.de/ipipe-2.6.git
It's surely worth retrying with that version and latest Xenomai (maybe
even 2.6.x git, though 2.5.x should contain all known fixes).
Otherwise, please provide your .config.
