'git-ls-files --ignored --directories' hides empty directories even though
--no-empty-directory was not specified.
Treat the DIR_HIDE_EMPTY_DIRECTORIES flag independently from
DIR_SHOW_IGNORED to make all git-ls-files options work as expected.
