Sorry for the delay. I was travelling.
I remember seeing some weird behaviors with PCIe PTM and suspend/resume.
Specially with onboard controllers.
Can you see if disabling CONFIG_PCIE_PTM in your kernel config changes
anything? (assuming it's enabled)
