I've tracked it down to package/pkg-python.mk using
/lib/python$(PYTHON3_VERSION_MAJOR)/site-packages
instead of
/usr/lib/python$(PYTHON3_VERSION_MAJOR)/site-packages

I can import and use the argon2 module in a Python program with those changes.
