it should be fairly simple
the emule ports are listed here:
http://www.emule-project.net/faq/ports.htm

and in the top of the wondershaper script, it allows you to enter

# low priority source ports
NOPRIOPORTSRC
# low priority destination ports
NOPRIOPORTDST
