I suggested removing the duplicate, not removing them both.
These nodes should stay, and the clock aliases should be created as
aliaes of these nodes (which can be enabled/disabled) and not the PLL
outputs directly.

Not quite, see above...
The aliases should be of the vpss nodes, not the PLL outputs which
cannot be enabled/disabled.
Same problem with dm644x below.
