Is this basically an open coded version of pci_set_master() and 
pci_clear_master()?

Or is the PCI_COMMAND_MEMORY actually important for this issue?

If quirks do end up being correct direction thunderbolt quirks are 
applied via drivers/thunderbolt/quirks.c
