You do need to select experimental drivers as well as "Generic PCI IDE chipset support" (CONFIG_BLK_DEV_IDEPCI) and "Generic PCI bus-master DMA support" (CONFIG_BLK_DEV_IDEDMA) before you get asked about the CMD646, though.
