It is special-cased for mrproper and thus distclean:

  mrproper-dirs      := $(addprefix _mrproper_,Documentation/DocBook
scripts)

The problem is that

  clean-dirs += $(objtree)/debian/

results in

  clean-dirs += ./debian/

and scripts/Makefile.clean treats it as relative to scripts/package.
