is there a way to flag an incoming or outgoing FTP data stream (with
iptables) so that it can be put into a different CBQ class (for
example)?

FTP *data* stream? Well, theoretically the RELATED match in iptables should
be able to recognize FTP data streams related to a control connection. Given
that it ought to be trivial to set fwmarks (with the mangle target in
iptables, IIRC) and dole out packets to different CBQ classes based on their
fwmarks...
Note that this is untested speculation... :)
